There are two kinds of dissolution. One is when Brahma goes to sleep, and another is when Brahma dies. When Brahma goes to sleep, the highest planetary system does not dissolve, the lower planetary systems, beginning from heavenly planets downwards, everything is dissolved. And when the day comes out, they are again created. When the living entities enter into Brahma, or into the Body of Narayana, they keep their own spiritual body, that is very small, 1/10,000 of tip of hair, and when there is again material creation, they manifest again with different kinds of body. Just like a man sleeps at home without any dress, and when he goes out to work, he dresses himself. So similarly in creation, there is different kinds of bodies for working, and whenever there is no creation they remain in their own spiritual body sleeping. No, there is no complete annihilation at the end of Kali yuga, there may be some disturbances, but not complete annihilation. There are thousands of Kali yugas in every day of Brahma, and they come and go just like seasonal changes.

Regarding your questions, how material things dissolve, I may give you one example: Material manifestation is temporary, as it is stated in Bhagavad-gita, that material manifestation at times comes into being and it at times vanquishes. So, when material variegatedness vanquishes, it does not mean that spiritual variegatedness also vanquishes. Material variegatedness is perverted reflection of the spiritual variegatedness, as it is described in the Bhagavad-gita, that this material manifestation is just like a tree with the root upward. Roots upwards of a tree means it is reflection. So also in Bhagavatam it is stated like this, that the material world is a combination of earth, water, and fire; just like a beautiful girl made of earth, water and fire, standing in the window of a storefront. Similarly, this material world is imitation beauty of the spiritual world, as much as the doll-girl is imitation of the real girl. So when the doll-girl is broken, it does not mean that the real girl is also finished.
Material manifestation is just like occasional cloud in the sky, so when the cloud disappears, the sky remains. Similarly, when the material world dissolutes, the spiritual world remains. Krishna and His Kingdom, the spiritual world, are eternal. We have to understand things in this method. That is Krishna Consciousness. Do not misunderstand that after the variegatedness of the material world being finished, everything becomes impersonal, that is nonsense. Try to understand Bhagavad-gita nicely. Your faith in the Christian religion is very strong, I can understand. So, when you want to convert Christians into Krishna Consciousness, you should understand first of all the philosophy of Krishna Consciousness. Without understanding the philosophy of Krishna Consciousness, if we try to convert Christians into Krishna Consciousness, it will be utter failure. We do not condemn any religion because the Bhagavatam says that the religious process is the best by which one can attain love of God.
The mind does not dissolve, it changes its quality, or rather, it becomes purified. No, thoughts of feelings of love for Krishna is not ego-projected, or emotional, provided it is conformed by Spiritual Master.

Regarding your question, in one sense both you and Mahapurusa are right. The fact is that after the dissolution of the Universe the living entities remain in slumber within Maha Visnu, and again when the creation takes place they are impregnated in their original position and they come out in different species of life. By gradual evolutionary process, when they come to the human form there is good chance of getting out of the repeated birth and death, and one can enter into the Spiritual Realm. But if one loses this chance he is again put into the cycle of birth and death. The conditioned souls are always within the Maha Visnu Form, whereas the liberated souls in Vaikuntha, they are engaged in the service of the Lord.

The last point you have inquired the meaning of the name Jananivasa. Jananivasa is the name of Lord Visnu. Jana means the living entities. Lord Visnu in His incarnation of Mahavisnu lying in the Causal Ocean gives shelter to all living entities who are not liberated at the time of dissolution. Again, when there is creation, these living entities are given chance to liberate themselves in the manifest creation by devotional activities. This process is going on eternally, and fortunate living entities take advantage of this manifest creation and return back to the spiritual world by devotional activities. So the rest of the living entities during dissolution is Mahavisnu. Thus His name is Jananivasa.
Mahesa Dama is in the spiritual sky. That is described in the Srimad-Bhagavatam and Brahma Samhita. At the time of dissolution of the material worlds, Lord Siva remains in His spiritual abode while the cosmic manifestation merges into the body of Mahavisnu.
